Apple Codesign 0.29.0

When signing a bundle in --shallow mode, we no longer sign Mach-O binaries that aren't the main bundle binary. The new behavior is compatible with the behavior of Apple's codesign. (#148)
Fixed a bug where signing of a bundle containing child bundles could sign and install certain files multiple times. This could result in a child bundle having an incorrect signature. (#149)
